Resources for data analysis

The Genomics Core Facility does not support data analysis. Analysis is solely the responsibility of the user. Upon the completion of a SOLiD run the user will be able to (A) download their data in cfasta format or (B) perform a set of pre-defined analyses that will initially include Quality Assessment and basic data manipulation. Both options will be available through the Genomics Core Facility Galaxy instance at http://genome.huck.psu.edu. In the future the repertoire of available analyses will grow according to the user demand.

Galaxy

GALAXY is an open source, scalable framework for Genomics tool and data integration created and administered by Anton Nekrutenko, Assistant Professor of Biochemistry and Molecular Biology, Penn State University.

We highly recommend that users attend a GALAXY workshop that will be regularly offered by Dr. Nekrutenko at University Park. This workshop is intended to familiarize users with GALAXY tools that can be used to analyze their SOLiD data.

DNASTAR Lasergene

A network version of DNASTAR Lasergene 8 is available for use. Please contact Nigel to obtain the client software.

Tours

Want to tour a facility at University Park, or arrange a tour for someone else?

The Huck Institutes’ facility directors are glad to assist with scheduled tours for potential faculty hires and student recruitment. However, due to the heavy workloads in our facilities, we must request that the tours be set up in advance. Most of our facility directors cannot accommodate “drop in” tours since they are working on time sensitive research projects for faculty.

Procedure for setting up facility tours

Contact the facility director to schedule the tour. We request a one week notice prior to the potential visit (earlier if possible). Or, if you prefer, you can contact Megan Matthews to make your arrangements.
